This anime TV series was launched after the success of the El Hazard: The Magnificent World OVA and serves as an alternate retelling of the story therein, set in an alternate timeline. High-school student Makoto is engrossed in the invention that he's been working on, which he only partially understands, when a series of events, beginning with an insult from his rival, Jinnai, causes a monstrous reaction from the device. It throws Makoto and Jinnai, along with another student, Nanami, and teacher Mr. Fujiwasa into another world where a kingdom is at war with a race of giant insects and the hunt is on to find an ancient weapon called the Eye of God. The giant corporation GENOM, which created the Boomers, however, has a problem on its hands since they sometimes rebel from their assigned task and wreck havoc. The solution to this problem comes in the form of the Knight Sabers, an all-female fighting force equipped with armor and weaponry for the main task of handling insurgent Boomers. The task of the Knight Sabers, however, turns out to be more complicated than it looks. Is the enemy really just any rogue Boomer, or is it GENOM itself?
